In a far-off era, Klaxosaurs - colossal creatures - have brought humanity to the brink of extinction. People have sought refuge in Plantations, colossal fortress cities. Within these cities, children are reared to drive giant FranXX mechas - the sole means of combating the Klaxosaurs - in boy-girl pairs. These kids were bred exclusively to drive FranXX and, as a result, know nothing about the world outside the Plantations, using their skills solely to protect humanity. After failing a test to drive a FranXX, Hiro loses faith in himself and skips his graduation ceremony, retreating to a forest lake. There, he comes across a girl with two horns sticking out of her head; the enigmatic Zero Two, a FranXX pilot renowned as the infamous "Partner Killer." The Plantation is suddenly rocked by a Klaxosaur attack, interrupting their meeting. While fighting, Zero Two's FranXX is severely damaged, crashing close to where Hiro is. After finding her co-pilot dead, Zero Two asks Hiro to help her pilot the mecha, and they quickly conquer the Klaxosaur. Hiro is given a chance to redeem himself with a new partner, but only at what price?
The story is set in the distant future. The land is ruined, and humanity establishes the mobile fort city Plantation. Pilots produced inside Plantation live in Mistilteinn, also know as the "birdcage." Children live there knowing nothing of the outside world or the freedom of the sky. Their lives consist of battling to carry out missions. Their enemies are mysterious giant lifeforms known as Kyouryuu, and the children pilot robots called FranXX to face off against them. For the children, riding the FranXX proves their existence. A boy named Hiro is called Code:016, and he was once known as a prodigy. However, he has fallen behind, and his existence seems unnecessary. Not piloting a FranXX is the same as ceasing to exist. One day, a mysterious girl known as "Zero Two" appears before him. Though the war has ended, rogue Clockworkers remain at large, striking fear and destruction wherever they roam. Machina is a CWA agent whose mission is to eliminate these rogue robots, aided by her Clockworker partner, Deus, as they scour the country in pursuit of their targets.

That war may be long over, but rogue Clockworkers are still roaming about, spreading fear and death wherever they go. Machina's a member of the CWA, an organization dedicated to the destruction of these rogue robots. From ANN: Years before the One Year War, Zionic Co. was developing a new type of piloted robots (later became Mobile Suits) using thermonuclear reactor shielded with Minovsky particles as the power source. For safety and secrecy reasons, the project was outsourced to Hosioka, a small steelworks which looked ridiculously lousy at the first sight.
Prior to the One Year War, Zionic Co. was in the process of creating a novel class of manned robots, which eventually became known as Mobile Suits, that utilized a thermonuclear reactor safeguarded by Minovsky particles as its energy source. The project was assigned to Hosioka, a seemingly inferior steelworks company, due to confidentiality and safety concerns.
